Is it possible to make the stage background of a .swf file transparent? If yes, where do I start?!

You cannot have a transparent background for a .swf file. You can however publish your flash file into a .gif. Your animation will have to be small though to do this.

Are you sure about this? I keep coming across all these annoying adds on the internet that just appear out of thin air it seems. You can see right through them.

No not for a .swf. You can export flash as a quicktime file and change the setting for the alpha in the publishing settings. Then you have to take it into some other program like Premiere and set the alpha color of your quicktime like you would with a blue or greenscreen behind a movie.

Please link to one of these bazillion help pages that state that it can be done self contained in the Flash MX program. I too would like to be informed of this coherently easier way.

Not to rehash an old topic, but all you need to do is add a parameter...

<parameter name="wmode" value="transparent">

for embeds

<EMBED> ... wmode="transparent" ... ></EMBED>

This goes in the HTML btw

Is that also affecting your ability to spell at least half coherently?
